"Are football clubs who received such funding from the government allowed to pay contractual transfer fees when acquiring players and at the time have not settled such a government advance/loan?"

Response

The answer to your question is yes. The loan agreement between the clubs and the Scottish Government does not restrict clubs' payment of contractual transfer fees before the loan is repaid.
